That sounds like a database issue. There's a boolean in ttrss_user_entries that marks an article as read or unread for each user. If that isn't being committed to the database then you'll see the article over and over. Which database are you using?

I'm surprised to see all the resistance to Git, especially since it can make tarballs for those who are addicted to that method. It's not like the previous release system was based around some super formal development process. I'm pretty sure fox just put out new releases more or less on a schedule...

Your web server doesn't support running php. That's why you're seeing raw code in your browser. Fix that by installing whatever support Cubian has for mod php.

The manual command worked after the "--force-update" command. I wonder why it did not work without it and if Cron run will work after this. I must admit I have done --force-update in the past (most likely with earlier versions) but at that time the problem did not go away. From update.php...

That table isn't used any longer. Are you sure you're running the 1.13 update script and not the 1.5 script? Are you perhaps calling your update script with the convert-filters option? That option is what converts from ttrss_filters to ttrss_filters2.
